Kids are heavily gender pressured by society. Being a BOY, being a GIRL. Immersion in a fiction is highly decided if the sex of the main character matches yours.

Well, as 95% of main characters in game are males, I suppose your son already feels good about his gender.
The player choses. In this case, his daughter. If there is nothing indicating that the character is a boy or a girl, his daughter would probably be playing link as a character and would probably think it’s a girl as she is impersonating it. Giving choice or not giving clear gender allows a free immersion.
If Zelda was a boy and Link a girl, things would work too.

Well, when I was a kid an playing the first Zelda, I never thought Link was anything else than a boy while reading the text. And for my little sister? Playing that little boy didn’t interest her, she prefered to play duck hunt.
