No, the new content will be an add on like any other expansion pack. Think Shivering isles where you'd download the content, then get an in game message about a new quest or something like that.

They didn't day, but the retail version would most likely be the original plus the new content, so it likely would be from the beginning. The digital version would probably be just the add on content, so either way you'll be fine.
