I can definitely vote for Batman TAS with a clear conscience. My favorite though remains somewhat unappreciated. The Pirates of Dark Water.

What counts as a "cartoon"? If it needs to be episodic and air on television, Batman: The Animated Series will be pretty tough to beat. If animated features count as cartoons, I think I might have to go with this one (which is technically a "series").
