The keypad thing looks like an afterthought because it is an afterthought. You can tell because it is not standard on any trim level and is only offered as an option. On the F-150, it’s standard on the XLT and above. The same is true with about every other vehicle in Ford’s lineup.

The manual versions of these trucks are never rated for as high of a tow rating as the automatic versions so I would hardly call it a “monster”. Plus as you mention, the engine is de-rated. There is no reason for a manual version.
