The clear tube may be for cooling the module. I would presume given the distance between the two they would have a separate coolant connection for the motor itself.

Actually that thing is more likely the power electronics module for the motor. Tesla since the Model S have made it so it is coupled in axis to the motor, while traditional automakers have a box on top to emulate a traditional motor.
