I liked both, but I had more fun with SR2. It was the kind of wild fun I expected from GTA series but I didn't get from GTAIV.

I would like better recruit investment. Have the player work more to get the recruit, and give the recruit a history, sidequests and dialogue.

Prototype was an excellent foundation. It just needed a lot of polish to become a great game. I would certainly welcome seeing a sequel where they've been able to spend more time on polishing up what they started in the first game.

Meh, I don't understand the instinctive reflex to throw stones at this attempt. A reboot can go either way, and I have no reason to assume it will suck.
