There’s two skulls at work for mechagodzilla. there’s one sending the messages and one receiving them in the shell. Godzilla only vaporized one of the three heads at the end of KoM, so it could be those two skulls thet were left.
they used the remaining two skulls from the final fight in KoM, the third rotten head is still out there.
