This is exactly it. The characters aren't watching what happened like we are. For all they know he was naked when he did the murder and then he washed up. These things will certainly be brought up in later episodes.
He tried to explain to the detective that he did not want it to be her. I think that is more of a red herring. If he was involved I see no reason why he would not id her. Instead he seemed more in denial.

Wasn't that friend brought in with some other guy as an arrest in the first episode? It happens very quick but you see two people who were arrested being walked in and I thought it was the witnesses friend. You have to really pay attention though not to miss it.

The ME isn't going to be able to tell in that kind of detail. If the real murder weapon was not the knife he had but a different one it has to be a very different type of knife for the ME to be able to distinguish it.
