Its, uh, the younger alternate-reality version of Angel that Beast brought back from the past along the with rest of the original X-Men and then they all decided to stay because them being brought to their future only altered THEIR timeline but not the original timeline of the older X-Men.

Just think about how many times you reload a save because something went wrong in the first game. It makes total sense that the sequel follows a game over state of the previous game. I think the developer mentioned in an interview that the canon story is a failed ironman campaign
