I was disinterested in the Observers through the first 3 seasons. It felt like J.J. Abrams through them into the mix just because he thought it would be "fun", and the writers were stuck with them as a vestigial bit in the background while they told their war of the universes story.

Abrams, Kurtzman, and Orci have claimed that they weren't thinking about The X-Files when they conceived the show. (Not that I entirely believe them, and even if that were true, they still could have used it in their pitch the FOX.)
