I'm even later to the party, but the announcements before the finale about Harley appearing in the finale were a producer meaning to say that a Harley-type character would appear in the finale, meaning Barbara. But he was not saying that Harley would appear.

Sorry, but a Gotham producer has confirmed that Harley was never going to appear in the season 3 finale, and there are no plans for her to appear in season 4 (or ever on the show). He had said that a Harley-type character would appear at the end of season 3, but he was referring to Barbara.

When Fish reappeared at the beginning of this season, she encountered Penguin outside of the building where all the "monsters" were said to be (with Penguin leading the mob of citizens to stop them). Fish tells him that creating the Penguin was the best thing she ever did and she could not kill him, leading Penguin
