Maybe mid-game could involve discovering ‘lost colonies’ of the player’s race, only these colonists have evolved away to an extent that integrating them presents new challenges.

I don’t think war ever is ‘good’, as it involves state-directed killing. Sometimes it’s a defensive war, but even so the vast majority of those killed are people who don’t ‘deserve’ it.
