I believe your frigates do from what I’ve read, but you have to manually shift your inventory.

Once you engage them in space they’ll follow you onto the planet. I left a planet but went back to it trying to lose them but one followed me down and I had to fight it. They won’t come to you on the planet but they will follow you into the atmosphere from space.

If they are close to you in space you can’t hit the pulse drive anyways, the game won’t let you use it.

The best way is to just get out of your ship again to trigger a save and than quit out to the selection screen and reload your game. No wanted level.
