I think it's because Tennant wasn't allowed to use his normal, Scottish accent and Amy wasn't supposed to be Scottish but she couldn't nail down an English one. So it's a way of making note that they can use Scottish accents again. Also Moffat's Scottish so I'm guessing he was having a bit of fun with that too.
