It's not actually clear that the Waverider can do space travel, is it? None of the heroes can do that on their own.
I think they said he can return from just one particle. But he's very unlikely to make it back to Earth from the Sun - and he's unlikely to be able to return from wherever the solar winds eventually blow him. Or fire his remains into Jupiter. Whatever they can try, walking away and allowing him to recover seems stupid.
Bit weird how they left Vandal Savage to recover for a second time. OK only one of you can kill the guy and she's in a hospital bed. That doesn't mean you have to leave him alone. Take him prisoner?
Or fly into space and launch him into the sun. Or take him into the far future and leave him to enjoy the heat death of…
The fight choreography in this is about as convincing as a Premiership footballer's dive.

I enjoyed most of it, but a couple of parts suspended my belief: awkward and over-long conversation on the porch, where Mulder and Scully sound like they're just reading their lines; and when they're talking on the phone and Mulder says suddenly he can't talk on the phone. So why did he call her using the phone?
