They weren't prepared because of incompetent leadership as a result of their Lord Commander and all competent rangers getting killed. The guys in charge didn't believe giants were real things.
I agree on almost all of this, but still think they will hold the Lord Commander stuff till next season, because as you said there isn't much happening at the Wall for a while.
There is not any more Sansa/Littlefinger stuff, unless they are going to go off book and have some sort of interaction with the Hound/Arya who are right outside the Eyrie.
Jon is elected Lord Commander in I believe his last chapter in SoS. That is at least a few chapters after Stannis is at the Wall. Stannis is actually mad it's taking them so long to elect a leader, because until they have one he doesn't really have anyone officially to talk to.

The episode is 66 minutes. I think they will fit in everything you mentioned with the exception of Jon being elected Lord Commander, and I don't think they will have any Littlefinger/Sansa stuff. I also think they will have something with Bran, most likely him meeting the three eyed crow.
