Not only can it be ignored, the touchscreen turns off if you've selected the TV as your primary playing screen (unlike, say, Super Mario 3D World, where the action is played out on both). In fact, I play Tropical Freeze with my WiiU Pro Controller (as I do for Bayonetta 1 and 2).

I've been following Black Mesa for years (EDIT: Holy shit, a decade) - was one of the lucky few who was able to play it slightly earlier as a Beta Tester. Cannot wait for the full version which I will very happily throw my wallet at.
