Well there's certainly the question of, "why didn't she kill her?" But by actually making her suffer, the waif has proven to have little regard for Jaqen's orders, so maybe she doesn't have to die.

The waif knows all about the hound, and even how Arya feels about what she did, we know this from an earlier scene with the two of them.

I'm not convinced that Jaqen and the waif aren't the same person. They're only smart if they're hiding something from the viewers as well, which I'm sure they are, but they have to know that Arya was never going to be nobody. She is Arya Stark.
