I loved that I thought I was making "good" moral choices and I ended up siding with the villain of the game.

It was better that he did it first, so that he will know that he will never want to do it again, no matter what the odds are. He needs to learn to make choices and not take the easy way out. Killing Zod in the film was essentially his version of the Wayne family being shot, it will define who he is in years to come.
