Without too many spoilers, this is already sort of explained in the second movie (which, understandably, not a lot of people saw. Blech) and has also been explained in the comics. Mulder and Scully have been back to work on the X-Files for about a year and a half now.

You're not wrong. I used to have such a love for Mulder, back before I knew what a dickhead Duchovny was. I've disliked him basically since he left the show, and every time I've seen him in something since, I haven't been able to get past that.
