For startup apps, I've used Autoruns at work for years, but I'm downloading Soluto now. Autoruns is great because it's portable, like the rest of the Sysinternals apps. That and Process Explorer are indispensable at work.

FYI, VM apps support either snapshots or discarding changes to the virtual disk, so you won't screw up the VM if you do it right. See hal.hokcersmith's post. LiveCD will work too, but it isn't the only correct way.
