You know, season 2 of The Magicians completely lost me. I have no idea why, but I got SEVERELY bored, and even the season finale was bad.

Reshoots are a common, common practice in filmmaking. The fact that we get to KNOW about it now is the only thing that has changed. Reshoots never indicate anything bad, as MOST films get reshoots.
