It's been confirmed on the Battlelog forums that the BF4 commander is not a player in the game that just tabs out like previous Battlefields. He does his thing separately from the actual game, on the PC/console or using battlelog apps on tablets/smart phones.

There's no guarantee you'll be matched up with a competent commander. This was why they took it out of BF3, DICE felt teams shouldn't be handicapped right off the bat if you had somebody who didn't know what they were doing or had nobody at all.
