Because a block/charge is still a foul, just as a hack might be or a travel regardless of when it happens. The ref sees a foul, he calls the foul. He might not get it right 100% of the time, but the obligation to call doesn't magically change at a certain time in the game.
I think this is the worst logic in the world (not whether it's a charge, the "shouldn't call with only 10 seconds left" element).
People say this all the time as if the rule book doesn't apply late in games. "Let them play" isn't "Let them avoid calls they deserve". It's sloppy thinking.

Which part was wrong exactly? My agreeing that they missed the call? My agreement that they should be able to review these calls? Or it having been clearly better for the 49ers in the end?
I like the idea of instant replay for this. I think it's weird not to. But in this specific case, can we be clear about one thing:
