Top of my head just scanning JL/U episode list, these moments all get me:
1. End of Starcrossed
2. When they reveal secret identities in Starcrossed
3. End of "Wild Cards"
4. The gravestones in "Legends"
5. The death and funeral in "Hereafter"

Agree with everything you said, and can add John Stewart and Wonder Woman there too. Green Arrow too. I think Young Justice had a much higher floor than JL/U but both are fantastic.

The difference in network mandates between The Clone Wars and Rebels can be summed up with the Mandos. It was jarring to see one hit the rock formations and they just thud and fall out of screen. In TCW, the jetpack causes an explosion. Must be frustrating for Filoni & Co.
