I think she only hid it when he came back. I think it was generally visible (otherwise how would they have seen it in the first place), but when she decided to keep Flynn (why???) she cloaked it until the cops stopped looking.

Isn't a sentient person the worst hiding place ever? Why not just put it in a box that turns invisible with a spell that makes anyone who comes near it remember they have somewhere else to be.
