Shaw had to believe that Holloway was poisoned by something he ingested after taking his helmet off. Although she needed David to pilot the alien ship at the end, she would have been much less motivated to leave and take him with her had she known that he had poisoned Holloway on purpose.

He was under orders from Peter Weyland to "try harder."  David put the goo in Holloway's champagne after he asked him what he would be willing to do to get his answers.  "Anything and everything."  Here ya go.
