@tabernacle, that's a very interesting point. If there wasn't an exchange, could the act of removing Peter have caused the problems of Earth 2? The observers did say he was important; maybe the only way to rebalance Earth 2 is to return Peter.
I was confused too, but when I watched it a second time, just before Peter is knocked backward, the Secretary is shown crossing on to the other end of the bridge.

Frankly, I found the episode fairly entertaining. As for the clock, I didn't watch Lost, but how annoying could a timer in the corner be? I can't imagine that being a serious problem unless some sort of ultimate plot-twisting deus ex machina was shown only in the bottom right corner and then never again.
