There's a difference between killing someone for revenge and killing someone because they're going to try to kill you. When Clarke chose to spare Emerson, she did so because her reasons for killing him would not be the right ones.

I'm assuming, once Murphy's thrown in whatever dungeons Polis has, he'll find Kane and Pike already there.
But she doesn't know how Jaha came by that information, or who else he may have shared it with. If she kills him right off the bat, what's stopping one of his allies from just blabbing the truth all over Polis?

I loved the little touch that Jasper and Monty were the only two not to hug goodbye, and they both clearly realize it and are kinda uncomfotable with the situation.

Yeah, in the books there's a bit of a love triangle with Clarke initially being with Wells before getting together with Bellamy. Book!Bellamy is a pretty different character, though.
