I haven't seen Into Darkness yet, but it was super distracting in the first JJ Star Trek. I didn't realize anyone but me was annoyed by it until recently.

I believe the lens flares in the Star Treks WERE added digitally. My guess from the quote in the article is that the decision to remove the lens flares came after other digital alterations had already been made, so it wasn't as easy as clicking "undo."
