I don't remember exactly, but I think that's because as they got farther into the series they tried to create more complex stories that ironically made them less memorable than the ones made from  twist endings.

I don't remember all episodes, but wasn't there one where a guy started following orders from a someone in the shadows that turned out to be Hitler?

Its just too bad that most of the conventions of the Twilight Episodes are no longer surprising so even though the twists were breathtaking back then, many new viewers can see the twists coming miles away. Still, I have my favorites that are just fun to watch for the ideas and messages coming out from the show.
