I think it's more that the conclusion retroactively makes pretty much everything before it terrible as well. When people in season 1 wonder aloud 'What the hell is going on?', if you're wondering as well it's enjoyable. Knowing that the answer comes down to 'it's magic' spoils the expectation that it would all fit

I would just like to express my appreciation for the way that when the Justice Robot was talking about The Silence, neither the crew of the robot nor the Doctor and co had any recollection of the Munch-faced aliens.
