It doesn't matter how anti-Lannister Oberyn is; Varys revealing his ambition serves no purpose. Oberyn would never know that Varys is working for Targaryen interests (or seemingly doing so), so Varys seeming suspicious could do nothing but endanger his long term plans.
Varys of the books would never EVER look at the throne meaningfully when asked what he wants by some random person. He would titter and say he wants what is best for the realm.
