The disconnection of Jon and Dany's storylines is as much of a problem with A Clash of Kings as it is with season 2 of Game of Thrones.  Their stories just don't connect yet, and most of what happens is prep for more interesting stories for those characters (Jon, in particular) in A Storm of Swords.
