You made a very important point. The first instance of Finch's darker side did indeed appear in Beta when he said "if they harm her in anyway…kill them all".
Now that we know Root is dead and the Machine adopted her voice, the voice-over intro to B.S.O.D. comes to mind. It is the Machine speaking to anyone who's listening.
Probably Michael Emerson is in a league of his own…too good for Emmy's and Golden Globes.
Emerson has enough 'feelsy' moments in this season alone to win an Emmy and a Golden Globe. For some reason, his performances are being constantly being passed under the radar.
Remember a few episodes back, there was a bit of foreshadowing from Elias…something like "the quietest ones are the darkest in heart" or something similar. That, the events in Sotto Voce and the loss of two of his comrades have changed Finch. Now we get to witness his descent into darkness.

There's not enough time. And even if she resurfaces, it won't be satisfying since there isn't the time to show what happened in the interim. Had there been the usual 24 episodes, the season could've better shown the escape efforts of both Shaw and Control.
All they need now is for Control to resurface (somehow). But there isn't enough time for that to have a satisfying storyline,

Yeah, they were all thinking about loved ones: Finch was thinking about Grace, Reese pondering over his lost chances with Jessica (and possibly Iris) and Root still in her quest to find Shaw.
