I mostly agree with your complaints about the First, but I will say that following Andrew's murder of Jonathan, Jonathan may have supplanted Warren as the best person to manipulate Andrew.  He can more effectively play on his guilt (which, hey, look at that, Andrew actually has).

I definitely remember being surprised when Cordelia was revealed as a baddie but I agree that in the long run it just didn't work, mainly cause Charisma Carpenter was pretty bad at playing bad.  It does make sense with everything that came before, though, in a really convoluted way.
