I agree that the he does get way too much slack regarding direct disobedience of orders, but also think that Sisko's position as the Emissary helps him a lot. It gives him a lot of political clout, even it's an uncomfortable position.

Sisko being in charge of the most important space station in the galaxy probably helps. Starfleet also has a history of rewarding their officers for actions that get the job done, regardless of orders. And don't forget, this is pretty much the frontier of Federation space. There's no way to keep track of everything…
