Part of me wonders if there was a real debate about making Raj gay in the writers room, but then backed out on the idea for whatever reason, which means his character growth has to come with developing an adult relationship with a woman instead of Stuart.   Interestingly, I wonder if there will be issues with Raj

I think penny's comment was more the gentle ribbing that loving couples do for each other.  Likewise, Raj's comment was more about being dateless, rather than being a nerd (notably he is still very much a nerd) and was I think about showing his massive immaturity rather than anything esle.

I think it could be just a feeling of disconnect by the reviewer for the material.  With the ongiong nature of AV Club Reviews, you have an assigned reviewer to a program, and they continue with that program regardless of their feelings for the program.  As such you get people who enjoy the show, become invested in

Well notably there were two actual girls in comics shop in this episode (and hey it's that guy from the Go Daddy Commercial as well), so if nothing else it is an acknowledgement that yes there are girls who like comics too.

Unless you understand that the person keeping Penny from her happy ending is herself, and her realization of that fact, then it all makes perfect sense.

I really enjoyed the paralell stories that we have gotten for our cast memebers of late.  It really allows the four sets of persons who are no longer often engaged in interconnected stories to explore their own subject while building an overall interesting narrative.
