If side dungeons are considered filler then it mostly come down to how they're handled. Picking up a radio beacon to track down a hidden bunker are some of my favorite Fallout moments, not because of the small cache of items you might find there, but because of the corpses and journals you'd find along with it telling

FF needed those to support grinding. I still remember hitting a dungeon far from the last town I'd been in which was way beyond my level and circling the same four square forest until i'd leveled enough to manage it.

They have caused confusion and delay!

It has a scene cut from the theater release where all the cultist have been called back and are packing their bags and heading out and in every shot you see their recently murdered families in the background, all while some jaunty tune plays if I remember correctly.
