Actually, I think it might be a reasonable in-universe thing; it provides a rallying icon for a justice league (and an obvious justification: "For the next Kryptonian thing that comes along, we have to handle it ourselves."
He overheard the radio transmissions at the party (and followed Bruce), so at least knew Bruce Wayne was doing something covert; I don't remember if Alfred ever mentioned Batman but it wouldn't be that hard to guess a connection.
