I think there's some moral difference between killing innocents because they're being led by an irrational being of almost-pure evil and killing innocents because you made a deal with an irrational being of almost-pure evil.

I'm now reading Thelonious as being (lightly?) mind-controlled by Alie. His hallucinations on the ark, delusional need to reach the City of Light, and even his cold-blooded murder of Craig (alas, poor Craig!) all led him directly into the waiting arms of Alie, enabling her continued (I assume) annihilation of humanity.

I still maintain that Cage's entire plan was untenable - The Mountain's
only hope for long-term survival was to interbreed with Arkers, because
even if they had succeeded at their plan, they would be sterile outside. Mountain Babies would be stillborn from radiation instantly.

I just think that it's a more clever title of the show, icon FOR the show, and handling of time travel if they treat time as a line (e.g.: a number line, aka…a continuum) rather than as a tree as you describe.
