I think the biggest problem is the way he got rid of all the other Kryptonians already.
It felt a little less weighty after that to have his decision be what it was.
You do it by having a young Clark Kent getting bullied and pushed too far and almost abusing his powers to a near fatal way being admonished for it and swearing he'll never step over that line again. Then the latter scene makes more sense in context.
