I think Pitch-Bot is on the right track here. Whether or not Peter physically becomes September, I think the "Origin Story" mentioned in the episode's title refers to the Observer's origin and Peter is essentially Patient Zero: the first human-tech hybrid. Or maybe I'm just in my own crazy-theory corner.
