I was confused about that, too, but as Shawn, Derek and other pointed out, the fingerprints on the male John Doe appear to be Briggs'. The only things we found out in "Case Files" was that he "hadn't eaten for days, at least not food," and had Dougie's wedding band in his stomach.

My two favorite scenes are the ones with Ed and Norma, and Bobby and Laura. They were probably best left out of an already long movie, but are so just good, they exist like little little dream islands in space.
