It's called a "compound" set up, and if done right can make HUGE amounts of boost, if done wrong can make HUGELY successful youtube videos. Ford used it on their 6.4LA powerstroke diesel from08-2010.

Just a thought but to me it sounds like the check valve in your brake booster hose is freezing up. When there is a big enough pressure difference, once you've exhausted all the reserve vacuum, the valve breaks free and acts normally. Don't know what you could do about this except wrap the hose in some sort of heat…
