It's about the same as most movie plots involving this sort of thing. In order to kill the immortal you have to do something to the magical McGuffin that keeps him immortal. After immortal is now, well, mortal, you kill them. In this case, it was their coding.

Concerning Bowser Jr. being 8 different characters, I see the rider being more like Pikachus hat. The real fighter here is the ClownCopter. The rider really just laughs, taunts, points, and throws. Not to say it isn't amazing though. I fully intend to make "ClownCopter and Friends" an alt to my main man Luigi.
