My question: what happens when SCOTUS upholds the lower court's ruling affirming equal protection and Utah just says "yeah we're not listening to you". What can the Federal government do to force compliance? (sidebar: I'm strongly in favor of gay marriage/equal protection)

You're referring to long-wave/x-band radar... which has a resolution problem. Otherwise you're referring to multi-static radar which is very difficult to deploy offensively. For defensive purposes, low-observability designs are a wise choice.
The "advanced radar makes stealth obsolete" argument is way overstated.
