Yep, several aircraft (bombers usually, or other planes with multiple crew members) even had a window in the top of the craft just for using the stars to determine position. On the B-17 pictured, it is the small round window just in front of the pilot's windshield.

I grew up about 25 miles from Carthage, the "small East Texas town" that Bernie is set in. I believe that my town's high school played against Carthage in sports. (Both towns are not far from where McConaughey went to high school.) Before talk of this movie, I had never heard of the story.
