you can use your Ps4 controller as well for your PS3 so that is not really a big issue. Only problem I know about is the Taxi minigame stuff in Yakuza 5 but otherwise it should be working fine.

You can start with 3 on Ps3 but you do not really need to. Personally I would start with Yakuza 4 since it is not only much better than 3 but also not censored. Since Yakuza 3 you also have an additonal Option to watch long videos which deeply tell you the whole story as well. So yes best start point is Yakuza 4.
