I was irked a bit at the Normandy leaving (with your squadmates in it) with no clear train of thought as to how it occurred, but the Extended Cut repaired that. My only problem then was with the Mass Relays exploding, since that causes a lot of big problems for certain races.

Yeah, you see her jump off her pet and teleport away. It's not a cutscene, so you may have missed it if you weren't looking for her.
